Apparently that worked for someone over at the nexus who had a similar issue. I guess I'll have to uninstall all my mods and have steam verify the integrity of the game or something. I tried to make a new game and CBBE is obviously working but not a single other mod is active. I use NMM and kept looking at it and every plugin was checked.

With the same mods (didn't update any) I went back to the game the day I made this thread and F4 kept telling me I was missing all my mods each time I tried to load my save. I was running a bunch of mods and stopped playing just before that big ocean or whatever DLC came out. But just a tip for you, disable auto update usually result in grim result when mods are updated for newer version of the main game, especially when Fallout 4 creation kit just hit the internet. right click on Fallout 4 in steam, go Properties then the Update tab, you shall be able to disable auto update from there. Patches are usually a good thing but this update came with an annoying side effect: it disables mods. If you really troubled by update that fix game issue and somehow break your mods but not mine. Fallout 4's Patch 1.2 was released for the PC version of the game today. You might want to check for mod clash, or are you running any buggy mods like "Settlement Keywords 0.8" (creator annonced he will not update or fix the mod any sooner due to time issue) which clash with DLCs and other mods?
